Each grammar in a grammar system can also work on its own string and communicate with other grammars in a system by sending their sequential forms on request. Such a grammar system is then called a Parallel Communicating (PC) grammar system. PC and DC are inspired by distributed AI. If there is no communication between grammars, the system is close to the decentralized approaches in AI. These kinds of grammar systems are sometimes called colonies or Eco-Grammar systems, depending (besides others) on whether the environment is changing on its own (Eco-Grammar system) or not (colonies).

    JasPer is a computer software project to create a reference implementation of the codec specified in the JPEG-2000 Part-1 standard (i.e. ISO/IEC 15444-1) - started in 1997 at Image Power Inc. and at the University of British Columbia. It consists of a C library and some sample applications useful for testing the codec. The copyright owner began licensing the code to the public under an MIT License-style license in 2004 in response to requests from the open-source community. As of 2011 JasPer operated as a component of many software projects, both free and proprietary, including (but not limited to) netpbm (as of release 10.12), ImageMagick and KDE (as of version 3.2).     Anti-Grain Geometry (AGG) is a 2D rendering graphics library written in C++. It features anti-aliasing and sub-pixel resolution. It is not a graphics library, per se, but rather a framework to build a graphics library upon. The library is operating system independent and renders to an abstract memory object. It comes with examples interfaced to the X Window System, Microsoft Windows, Mac OS X, AmigaOS, BeOS, SDL. The examples also include an SVG viewer. The design of AGG uses C++ templates only at a very high level, rather than extensively, to achieve the flexibility to plug custom classes into the rendering pipeline, without requiring a rigid class hierarchy, and allows the compiler to inline many of the method calls for high performance. For a library of its complexity, it is remarkably lightweight: it has no dependencies above the standard C++ libraries and it avoids the C++ STL in the implementation of the basic algorithms. The implicit interfaces are not well documented, however, and this can make the learning process quite cumbersome. While AGG version 2.5 is licensed under the GNU General Public License, version 2 or greater, AGG version 2.4 is still available under the 3-clause BSD license and is virtually the same as version 2.5. == History == Active development of the AGG codebase stalled in 2006, around the time of the v2.5 release, due to shifting priorities of its main developer and maintainer Maxim Shemanarev. Mapnik, the toolkit that renders the maps on the OpenStreetMap website, uses AGG for all its bitmap map rendering by default. HTTPhotos uses AGG to scale photos. He died suddenly, allegedly from an epileptic seizure that he had suffered for a while. He was a graduate from Nizhny Novgorod State Technical University. Little is known about his personal life.     In art, craft, and engineering, masking is the use of materials to protect areas from change, or to focus change on other areas. This can describe either the techniques and materials used to control the development of a work of art by protecting a desired area from change; or a phenomenon that (either intentionally or unintentionally) causes a sensation to be concealed from conscious attention. The term is derived from the word mask, in the sense that it hides the face from view. == In painting == Masking materials supplement a painter's dexterity and choice of applicator to control where paint is laid. Examples include the use of a stencil or masking tape to protect areas which are not to be painted. === Solid masks === Most solid masks require an adhesive to hold the mask in place while work is performed. Some, such as masking tape and frisket, come with adhesive pre-applied. Solid masks are readily available in bulk, and are used in large painting jobs. Representations of a scene—whether film, video display, or printed—do not have the dynamic contrast range available to the human eye looking directly at the same scene. Adjusting the contrast in an image helps restore some of the perceived qualities of the original scene. These adjustments are typically performed on "blown-out" highlights, and "crushed" or "muddy" shadow areas, where clipping has occurred; or on desaturated colors. Photographic masks are peculiar in that they are produced from the image they will alter, an exercise in recursion. Masks used to produce other effects are similar to those used in painting. === Controlling exposure === ==== Film ==== The basic methods of controlling exposure are dodging and burning, which respectively lighten (reduce exposure) and darken (increase exposure) areas of an image. The tools a film photographer uses range from shaped pieces of black material (such as studio foil, foam, and paper) to the photographer's hands. To create a photographic mask, a sheet of negative film is contact-exposed to the original film negative or slide positive in a particular way. Both films are then combined to produce a processed positive. The process is similar when applied using digital techniques: the inverse of the working image is reduced to an image mask; filters or other adjustments are then applied, using the mask to selectively block portions of the image. ==== Digital ==== Image editors offer at the very least a "Select All" command and a rectangular "marquee" selection tool. (The word "marquee" describes the "crawling ants" border used to highlight the active region.) Once a selection is created, further changes to the image will be confined to that area. To continue editing the rest of the image, the selection is either "deselected" or the entire image is selected. Advanced suites offer more ways to select portions of an image, as well as ways to combine these selections through. Selection masks can be switched between an editable greyscale image and a mask. They allow the user to create a mask using the suite's painting tools. === Contrast masking === When the contrast range of an image needs to be adjusted, a contrast mask is a simple solution. The processed image resembles what would be achieved when exposing through a neutral density filter, but the effects are focused highly upon the extreme regions of the image. The blocking areas of the mask coincide with the highlights of the image, and the permissive areas with the shadows, resulting in more detail appearing in each. ==== Film ==== The mask is often made from high-quality black-and-white film, such as Kodak Technical Pan, which allows for a degree of softening on the mask. Its processing time is reduced so as to not completely oppose the original negative. Both negatives are combined and registered, and collectively exposed with additional time to compensate for the presence of the mask. ==== Digital ==== Contrast masking is made simpler with digital editing. A grayscale version of the image is produced, either by desaturation or by calculating selected ratios of the image's color channels, inverted, and blurred. The mask and original image are blended together to produce the final processed image. Some image editors allow for refinement of the effect by changing the strength of the blend. Contrast masking can be considered to be the opposite of gamma correction, which adjusts the midtones of an image. Effects similar to contrast masking can be achieved by adjusting the response curves of an image. === Unsharp masking === A derivative of contrast masking is unsharp masking, an unusual term for a process intended to increase the apparent sharpness (acutance) of an image. Unsharp masking uses a blurred form of the image to increase contrast along regions of moderate contrast difference. Around edges, the blur region causes highlights to overexpose and shadows to underexpose. Taken to an extreme, the edges become overly visible and detract from the quality of the image—this is referred to as halation. Unsharp masking does not increase the actual sharpness, as it cannot recover details lost to blurring. ==== Film ==== Unsharp masking allows the photographer to sharpen areas that have become blurred in the original negative, due to long shutter speed/exposure time, or from using a wide aperture/"fast" lens. When creating the unsharp mask, extra space or diffusing material is added between the image and the mask to produce the necessary blur. ==== Digital ==== Unsharp masking has become automated in digital editing, with higher-end suites offering the process as a "tool" or "filter" in their standard sharpening kits—the actual creation of a mask is bypassed in favor of calculations that represent the mask's effect. The process depends on three factors: the radius of the blur, the strength of the effect, and the threshold degree of contrast above which the effect will be applied.     Single particle analysis

    Single particle analysis is a group of related computerized image processing techniques used to analyze images from transmission electron microscopy (TEM). These methods were developed to improve and extend the information obtainable from TEM images of particulate samples, typically proteins or other large biological entities such as viruses. Individual images of stained or unstained particles are very noisy, making interpretation difficult. Combining several digitized images of similar particles together gives an image with stronger and more easily interpretable features. An extension of this technique uses single particle methods to build up a three-dimensional reconstruction of the particle. Using cryo-electron microscopy it has become possible to generate reconstructions with sub-nanometer, near-atomic resolution resolution first in the case of highly symmetric viruses, and now in smaller, asymmetric proteins as well. == Techniques == Single particle analysis can be done on both negatively stained and vitreous ice-embedded transmission electron cryomicroscopy (CryoTEM) samples. Single particle analysis methods are, in general, reliant on the sample being homogeneous, although techniques for dealing with conformational heterogeneity are being developed. Images (micrographs) are taken with an electron microscope using charged-coupled device (CCD) detectors coupled to a phosphorescent layer (in the past, they were instead collected on film and digitized using high-quality scanners). The image processing is carried out using specialized software programs, often run on multi-processor computer clusters. Depending on the sample or the desired results, various steps of two- or three-dimensional processing can be done. === Alignment and classification === Biological samples, and especially samples embedded in thin vitreous ice, are highly radiation sensitive, thus only low electron doses can be used to image the sample. This low dose, as well as variations in the metal stain used (if used) means images have high noise relative to the signal given by the particle being observed. By aligning several similar images to each other so they are in register and then averaging them, an image with higher signal-to-noise ratio can be obtained. As the noise is mostly randomly distributed and the underlying image features constant, by averaging the intensity of each pixel over several images only the constant features are reinforced. Typically, the optimal alignment (a translation and an in-plane rotation) to map one image onto another is calculated by cross-correlation. However, a micrograph often contains particles in multiple different orientations and/or conformations, and so to get more representative image averages, a method is required to group similar particle images together into multiple sets. This is normally carried out using one of several data analysis and image classification algorithms, such as multi-variate statistical analysis and hierarchical ascendant classification, or k-means clustering. Often data sets of tens of thousands of particle images are used, and to reach an optimal solution an iterative procedure of alignment and classification is used, whereby strong image averages produced by classification are used as reference images for a subsequent alignment of the whole data set. === Image filtering === Image filtering (band-pass filtering) is often used to reduce the influence of high and/or low spatial frequency information in the images, which can affect the results of the alignment and classification procedures. This is particularly useful in negative stain images. The algorithms make use of fast Fourier transforms (FFT), often employing Gaussian shaped soft-edged masks in reciprocal space to suppress certain frequency ranges. High-pass filters remove low spatial frequencies (such as ramp or gradient effects), leaving the higher frequencies intact. Low-pass filters remove high spatial frequency features and have a blurring effect on fine details. === Contrast transfer function === Due to the nature of image formation in the electron microscope, bright-field TEM images are obtained using significant underfocus. This, along with features inherent in the microscope's lens system, creates blurring of the collected images visible as a point spread function. The combined effects of the imaging conditions are known as the contrast transfer function (CTF), and can be approximated mathematically as a function in reciprocal space. Specialized image processing techniques such as phase flipping and amplitude correction / Wiener filtering can (at least partially) correct for the CTF, and allow high resolution reconstructions. === Three-dimensional reconstruction === Transmission electron microscopy images are projections of the object showing the distribution of density through the object, similar to medical X-rays. By making use of the projection-slice theorem a three-dimensional reconstruction of the object can be generated by combining many images (2D projections) of the object taken from a range of viewing angles. Proteins in vitreous ice ideally adopt a random distribution of orientations (or viewing angles), allowing a fairly isotropic reconstruction if a large number of particle images are used. This contrasts with electron tomography, where the viewing angles are limited due to the geometry of the sample/imaging set up, giving an anisotropic reconstruction. Filtered back projection is a commonly used method of generating 3D reconstructions in single particle analysis, although many alternative algorithms exist. Before a reconstruction can be made, the orientation of the object in each image needs to be estimated. Several methods have been developed to work out the relative Euler angles of each image. Some are based on common lines (common 1D projections and sinograms), others use iterative projection matching algorithms. The latter works by beginning with a simple, low resolution 3D starting model and compares the experimental images to projections of the model and creates a new 3D to bootstrap towards a solution. Methods are also available for making 3D reconstructions of helical samples (such as tobacco mosaic virus), taking advantage of the inherent helical symmetry. Both real space methods (treating sections of the helix as single particles) and reciprocal space methods (using diffraction patterns) can be used for these samples. === Tilt methods === The specimen stage of the microscope can be tilted (typically along a single axis), allowing the single particle technique known as random conical tilt. An area of the specimen is imaged at both zero and at high angle (~60-70 degrees) tilts, or in the case of the related method of orthogonal tilt reconstruction, +45 and −45 degrees. Pairs of particles corresponding to the same object at two different tilts (tilt pairs) are selected, and by following the parameters used in subsequent alignment and classification steps a three-dimensional reconstruction can be generated relatively easily. This is because the viewing angle (defined as three Euler angles) of each particle is known from the tilt geometry. 3D reconstructions from random conical tilt suffer from missing information resulting from a restricted range of orientations. Known as the missing cone (due to the shape in reciprocal space), this causes distortions in the 3D maps. However, the missing cone problem can often be overcome by combining several tilt reconstructions. Tilt methods are best suited to negatively stained samples, and can be used for particles that adsorb to the carbon support film in preferred orientations. The phenomenon known as charging or beam-induced movement makes collecting high-tilt images of samples in vitreous ice challenging. === Map visualization and fitting === Various software programs are available that allow viewing the 3D maps. These often enable the user to manually dock in protein coordinates (structures from X-ray crystallography, NMR, or a computational model such as one found in the AlphaFold Protein Structure Database) of subunits into the electron density. Several programs can also fit subunits computationally; as of the 2020s using these programs tend to produce better accuracy than manual docking because they can perform labor-intensive tasks such as: The scale of SPA-derived maps depends on knowing the pixel size (angstorms per pixel), which is not always accurate. Programs can automatically correct for this difference by using coordinate data or by using knowledge of chemical bonds. Many proteins are made up of several roughly rigid protein domains linked by flexible parts. Pre-existing coordinate data, whether experimental or computational, may not exactly match the inter-domain positioning of the cyro-EM map. The program can also be used to modify imported 3D models from a number of commercial 3D software products by means of plugins called Applinks. Technology has been created to analyze a photograph and create statistics based on what the picture portrays. This information is vital in maintaining machinery in various trades worldwide. Mining companies can use optical granulometry to analyze inactive or moving rock to quantify the size of these fragments. Forestry companies can zero in on wood chip sizes without stopping the production process, and minimize sizing errors. With more photoanalysis technologies being produced, mining companies have shown an increased interest in these types of systems because of their ability to maintain efficiency throughout the mining process. Companies are saving millions of dollars annually because of this new technology, and are cutting back on maintenance costs on equipment. In order for optical granulometry to be completely successful, an accurate photo must be taken – under sufficient lighting, and using proper technology – to obtain quantified results.     Ordered dithering is any image dithering algorithm which uses a pre-set threshold map tiled across an image. It is commonly used to display a continuous image on a display of smaller color depth. For example, Microsoft Windows uses it in 16-color graphics modes. With the most common "Bayer" threshold map, the algorithm is characterized by noticeable crosshatch patterns in the result. == Threshold map == The algorithm reduces the number of colors by applying a threshold map M to the pixels displayed, causing some pixels to change color, depending on the distance of the original color from the available color entries in the reduced palette. The first threshold maps were designed by hand to minimise the perceptual difference between a grayscale image and its two-bit quantisation for up to a 4x4 matrix. An optimal threshold matrix is one that for any possible quantisation of color has the minimum possible texture so that the greatest impression of the underlying feature comes from the image being quantised. It can be proven that for matrices whose side length is a power of two there is an optimal threshold matrix. The map may be rotated or mirrored without affecting the effectiveness of the algorithm. This threshold map (for sides with length as power of two) is also known as a Bayer matrix or, when unscaled, an index matrix. For this, the following formula can be used: Mpre(i,j) = Mint(i,j) / n^2 This generates a standard threshold matrix. for the 2×2 map: this creates the pre-calculated map: Additionally, normalizing the values to average out their sum to 0 (as done in the dithering algorithm shown below) can be done during pre-processing as well by subtracting 1⁄2 of the largest value from every value: Mpre(i,j) = Mint(i,j) / n^2 – 0.5 maxValue creating the pre-calculated map: == Algorithm == The ordered dithering algorithm renders the image normally, but for each pixel, it offsets its color value with a corresponding value from the threshold map according to its location, causing the pixel's value to be quantized to a different color if it exceeds the threshold. For most dithering purposes, it is sufficient to simply add the threshold value to every pixel (without performing normalization by subtracting 1⁄2), or equivalently, to compare the pixel's value to the threshold: if the brightness value of a pixel is less than the number in the corresponding cell of the matrix, plot that pixel black, otherwise, plot it white. This lack of normalization slightly increases the average brightness of the image, and causes almost-white pixels to not be dithered. This is not a problem when using a gray scale palette (or any palette where the relative color distances are (nearly) constant), and it is often even desired, since the human eye perceives differences in darker colors more accurately than lighter ones, however, it produces incorrect results especially when using a small or arbitrary palette, so proper normalization should be preferred. Assuming an RGB palette with 23N evenly distanced colors where each color (a triple of red, green and blue values) is represented by an octet from 0 to 255, one would typically choose r ≈ 255 N {\textstyle r\approx {\frac {255}{N}}} . (1⁄2 is again the normalizing term.) Because the algorithm operates on single pixels and has no conditional statements, it is very fast and suitable for real-time transformations. Additionally, because the location of the dithering patterns always stays the same relative to the display frame, it is less prone to jitter than error-diffusion methods, making it suitable for animations. Because the patterns are more repetitive than error-diffusion method, an image with ordered dithering compresses better. Ordered dithering is more suitable for line-art graphics as it will result in straighter lines and fewer anomalies. The values read from the threshold map should preferably scale into the same range as the minimal difference between distinct colors in the target palette. Equivalently, the size of the map selected should be equal to or larger than the ratio of source colors to target colors. For example, when quantizing a 24 bpp image to 15 bpp (256 colors per channel to 32 colors per channel), the smallest map one would choose would be 4×2, for the ratio of 8 (256:32). This allows expressing each distinct tone of the input with different dithering patterns. === A variable palette: pattern dithering === == Non-Bayer approaches == The above thresholding matrix approach describes the Bayer family of ordered dithering algorithms. A number of other algorithms are also known; they generally involve changes in the threshold matrix, which changes the distribution of the "noise" introduced by all kinds of dithering (the difference between the original image and the dithered image). === Halftone === Halftone dithering performs a form of clustered dithering, creating a look similar to halftone patterns, using a specially crafted matrix. === Void and cluster === The Void and cluster algorithm uses a pre-generated blue noise as the matrix for the dithering process. The blue noise matrix keeps the Bayer's good high frequency content, but with a more uniform coverage of all the frequencies involved shows a much lower amount of patterning. The "voids-and-cluster" method gets its name from the matrix generation procedure, where a black image with randomly initialized white pixels is gaussian-blurred to find the brightest and darkest parts, corresponding to voids and clusters. After a few swaps have evenly distributed the bright and dark parts, the pixels are numbered by importance. It takes significant computational resources to generate the blue noise matrix: on a modern computer a 64×64 matrix requires a couple seconds using the original algorithm. This algorithm can be extended to make animated dither masks which also consider the axis of time. This is done by running the algorithm in three dimensions and using a kernel which is a product of a two-dimensional gaussian kernel on the XY plane, and a one-dimensional Gaussian kernel on the Z axis. === Simulated Annealing === Simulated annealing can generate dither masks by starting with a flat histogram and swapping values to optimize a loss function. The loss function controls the spectral properties of the mask, allowing it to make blue noise or noise patterns meant to be filtered by specific filters. The algorithm can also be extended over time for animated dither masks with chosen temporal properties.
