    Elastix is an image registration toolbox built upon the Insight Segmentation and Registration Toolkit (ITK). It is entirely open-source and provides a wide range of algorithms employed in image registration problems. Its components are designed to be modular to ease a fast and reliable creation of various registration pipelines tailored for case-specific applications. It was first developed by Stefan Klein and Marius Staring under the supervision of Josien P.W. Pluim at Image Sciences Institute (ISI). Its first version was command-line based, allowing the final user to employ scripts to automatically process big data-sets and deploy multiple registration pipelines with few lines of code. Nowadays, to further widen its audience, a version called SimpleElastix is also available, developed by Kasper Marstal, which allows the integration of elastix with high level languages, such as Python, Java, and R. == Image registration fundamentals == Image registration is a well-known technique in digital image processing that searches for the geometric transformation that, applied to a moving image, obtains a one-to-one map with a target image. Generally, the images acquired from different sensors (multimodal), time instants (multitemporal), and points of view (multiview) should be correctly aligned to proceed with further processing and feature extraction. Even though there are a plethora of different approaches to image registration, the majority is composed of the same macro building blocks, namely the transformation, the interpolator, the metric, and the optimizer. Registering two or more images can be framed as an optimization problem that requires multiple iterations to converge to the best solution. Starting from an initial transformation computed from the image moments the optimization process searches for the best transformation parameters based on the value of the selected similarity metric. The figure on the right shows the high-level representation of the registration of two images, where the reference remains constant during the entire process, while the moving one will be transformed according to the transformation parameters. In other words, the registration ends when the similarity metric, which is a mathematical function with a certain number of parameters to be optimized, reaches the optimal value which is highly dependent on the specific application. == Main building blocks == Following the structure of the image registration workflow, the elastix toolbox proposes a modular solution that implements for each of the building blocks different algorithms, highly employed in medical image registration, and helps the final users to build their specific pipeline by selecting the most suitable algorithm for each of the main building blocks. Each block is easily configurable both by selecting pre-defined initialization values or by trying multiple sets of parameters and then choosing the most performing one. The registration is performed on images, and the elastix toolbox supports all the data formats supported by ITK, ranging from JPEG and PNG to medical standard formats such as DICOM and NIFTI. It also stores physical pixel spacing, the origin and the relative position to an external world reference system, when provided in the metadata, to facilitate the registration process, especially in medical field applications. === Transformation === The transformation is an essential building block, since it defines the allowable transformations. In image registration, the main distinction can be done between parallel-to-parallel and parallel-to-non parallel (deformable) line mapping transformations. In the elastix toolbox, the final users can select one transformation or compose more transformations either through addition or via composition. Below are reported the different transformation models in order of increasing flexibility, along with the corresponding elastix class names between brackets. Translation (TranslationTransform) allows only translations Rigid (EulerTransform) expands the translation adding rotations and the object is seen as a rigid body Similarity (SimilarityTransform) expands the rigid transformation by introducing isotropic scaling Affine (AffineTransform) expands the rigid transformation allowing both scaling and shear B-splines (BSplineTransform) is a deformable transformation usually preceded by a rigid or affine one Thin-plate splines (SplineKernelTransform) is a deformable transformation belonging to the class of kernel-based transformations that is a composition of and affine and a non-rigid part === Metric === The similarity metric is the mathematical function whose parameters should be optimized to reach the desired registration, and, during the process, it is computed multiple times. Below are reported the available metrics computed employing the reference and the transformed images and the corresponding elastix class names between brackets. Mean squared difference (AdvancedMeanSquares) to be used for mono-modal applications Normalized correlation coefficient (AdvancedNormalizedCorrelation) to be used for images that have an intensity linear relationship Mutual information (AdvancedMattesMutualInformation) to be used for both mono- and multi-modal applications and optimized to reach better performance compared to the normalized version Normalized mutual information (NormalizedMutualInformation) for both mono- and multi-modal applications Kappa statistic (AdvancedKappaStatistic) to be used only for binary images === Sampler === For the computation of the similarity metrics, it is not always necessary to consider all the voxels and, sometimes, it can be useful to use only a fraction of the voxels of the images, i.e. to reduce the execution time for big input images. Below are reported the available criteria for selecting a fraction of the voxels for the similarity metric computation and the corresponding elastix class names between brackets. Full (Full) to employ all the voxels Grid (Grid) to employ a regular grid defined by the user to downsample the image Random (Random) to randomly select a percentage of voxels defined by the users (all voxels have equal probability to be selected) Random coordinate (RandomCoordinate) like the random criterion, but in this case also off-grid positions can be selected to simplify the optimization process === Interpolator === After the application of the transformation, it may occur that the voxels used for the similarity metric computation are at non-voxel positions, so intensity interpolation should be performed to ensure the correctness of the computed values. Below are reported the implemented interpolators and the corresponding elastix class names between brackets. Nearest neighbor (NearestNeighborInterpolator) exploits little resources, but gives low quality results Linear (LinearInterpolator) is sufficient in general applications N-th order B-spline (BSplineInterpolator) can be used to increase the order N, increasing quality and computation time. N=0 and N=1 indicate the nearest neighbor and linear cases respectively. === Optimizer === The optimizer defines the strategy employed for searching the best transformation parameter to reach the correct registration, and it is commonly an iterative strategy. Below are reported some of the implemented optimization strategies. Gradient descent Robbins-Monro, similar to the gradient descent, but employing an approximation of the cost function derivatives A wider range of optimizers is also available, such as Quasi-Newton or evolutionary strategies. === Other features === The elastix software also offers other features that can be employed to speed up the registration procedure and to provide more advanced algorithms to the end-users. Some examples are the introduction of blur and Gaussian pyramid to reduce data complexity, and multi-image and multi-metric framework to deal with more complex applications. == Applications == Elastix has applications mainly in the medical field, where image registration is fundamental to get comprehensive information regarding the analysed anatomical region. It is widely employed in image-guided surgery, tumour monitoring, and treatment assessment. For example, in radiotherapy planning, image registration allows to correctly deliver the treatment and evaluate the obtained results. Thanks to the wide range of implemented algorithms, the use of the elastix software allows physicians and researchers to test different registration pipelines from the simplest to more complex ones, and to save the best one as a configuration file. This file and the fact that the software is completely open-source makes it easy to reproduce the work, that can help supporting the open science paradigm, and allows fast reuse on different patients data.     Triplet loss is a machine learning loss function widely used in one-shot learning, a setting where models are trained to generalize effectively from limited examples. It was conceived by Google researchers for their prominent FaceNet algorithm for face detection. Triplet loss is designed to support metric learning. Namely, to assist training models to learn an embedding (mapping to a feature space) where similar data points are closer together and dissimilar ones are farther apart, enabling robust discrimination across varied conditions. In the context of face detection, data points correspond to images. == Definition == The loss function is defined using triplets of training points of the form ( A , P , N ) {\displaystyle (A,P,N)} . Training with the contrastive loss pulls embeddings of similar pairs closer together, and pushes dissimilar pairs apart. Its pairwise approach is greedy, as it considers each pair in isolation. Triplet loss innovates by considering relative distances. Its goal is that the embedding of an anchor (query) point be closer to positive points than to negative points (also accounting for the margin). It does not try to further optimize the distances once this requirement is met. This is approximated by simultaneously considering two pairs (anchor-positive and anchor-negative), rather than each pair in isolation. == Triplet "mining" == One crucial implementation detail when training with triplet loss is triplet "mining", which focuses on the smart selection of triplets for optimization. This process adds an additional layer of complexity compared to contrastive loss. A naive approach to preparing training data for the triplet loss involves randomly selecting triplets from the dataset. In general, the set of valid triplets of the form ( A ( i ) , P ( i ) , N ( i ) ) {\displaystyle (A^{(i)},P^{(i)},N^{(i)})} is very large. To speed-up training convergence, it is essential to focus on challenging triplets. In the FaceNet paper, several options were explored, eventually arriving at the following. For each anchor-positive pair, the algorithm considers only semi-hard negatives. These are negatives that violate the triplet requirement (i.e, are "hard"), but lie farther from the anchor than the positive (not too hard). Restated, for each A ( i ) {\displaystyle A^{(i)}} and P ( i ) {\displaystyle P^{(i)}} , they seek N ( i ) {\displaystyle N^{(i)}} such that: The rationale for this design choice is heuristic. It may appear puzzling that the mining process neglects "very hard" negatives (i.e., closer to the anchor than the positive). Experiments conducted by the FaceNet designers found that this often leads to a convergence to degenerate local minima. Triplet mining is performed at each training step, from within the sample points contained in the training batch (this is known as online mining), after embeddings were computed for all points in the batch. While ideally the entire dataset could be used, this is impractical in general. To support a large search space for triplets, the FaceNet authors used very large batches (1800 samples). Batches are constructed by selecting a large number of same-category sample points (40), and randomly selected negatives for them. == Extensions == Triplet loss has been extended to simultaneously maintain a series of distance orders by optimizing a continuous relevance degree with a chain (i.e., ladder) of distance inequalities. This leads to the Ladder Loss, which has been demonstrated to offer performance enhancements of visual-semantic embedding in learning to rank tasks.     Multilinear subspace learning is an approach for disentangling the causal factor of data formation and performing dimensionality reduction. The Dimensionality reduction can be performed on a data tensor that contains a collection of observations that have been vectorized, or observations that are treated as matrices and concatenated into a data tensor. Here are some examples of data tensors whose observations are vectorized or whose observations are matrices concatenated into data tensor images (2D/3D), video sequences (3D/4D), and hyperspectral cubes (3D/4D). The mapping from a high-dimensional vector space to a set of lower dimensional vector spaces is a multilinear projection. When observations are retained in the same organizational structure as matrices or higher order tensors, their representations are computed by performing linear projections into the column space, row space and fiber space. Multilinear subspace learning algorithms are higher-order generalizations of linear subspace learning methods such as principal component analysis (PCA), independent component analysis (ICA), linear discriminant analysis (LDA) and canonical correlation analysis (CCA). == Background == Multilinear methods may be causal in nature and perform causal inference, or they may be simple regression methods from which no causal conclusion are drawn. Linear subspace learning algorithms are traditional dimensionality reduction techniques that are well suited for datasets that are the result of varying a single causal factor. Unfortunately, they often become inadequate when dealing with datasets that are the result of multiple causal factors. . Multilinear subspace learning can be applied to observations whose measurements were vectorized and organized into a data tensor for causally aware dimensionality reduction. These methods may also be employed in reducing horizontal and vertical redundancies irrespective of the causal factors when the observations are treated as a "matrix" (ie. a collection of independent column/row observations) and concatenated into a tensor. == Algorithms == === Multilinear principal component analysis === Historically, multilinear principal component analysis has been referred to as "M-mode PCA", a terminology which was coined by Peter Kroonenberg. The "cloud" metaphor for virtualized services dates to 1994, when it was used by General Magic for the universe of "places" that mobile agents in the Telescript environment could "go". This set of data was relatively small, however, if a larger set was used, the advantages of using the information gain ratio as the splitting factor of a decision tree can be seen more. == Advantages == Information gain ratio biases the decision tree against considering attributes with a large number of distinct values. For example, suppose that we are building a decision tree for some data describing a business's customers. Information gain ratio is used to decide which of the attributes are the most relevant. These will be tested near the root of the tree. One of the input attributes might be the customer's telephone number. This attribute has a high information gain, because it uniquely identifies each customer. Due to its high amount of distinct values, this will not be chosen to be tested near the root. == Disadvantages == Although information gain ratio solves the key problem of information gain, it creates another problem. If one is considering an amount of attributes that have a high number of distinct values, these will never be above one that has a lower number of distinct values. == Difference from information gain == Information gain's shortcoming is created by not providing a numerical difference between attributes with high distinct values from those that have less. Example: Suppose that we are building a decision tree for some data describing a business's customers. Information gain is often used to decide which of the attributes are the most relevant, so they can be tested near the root of the tree. One of the input attributes might be the customer's credit card number. This attribute has a high information gain, because it uniquely identifies each customer, but we do not want to include it in the decision tree: deciding how to treat a customer based on their credit card number is unlikely to generalize to customers we haven't seen before. Information gain ratio's strength is that it has a bias towards the attributes with the lower number of distinct values.     Word2vec is a technique in natural language processing for obtaining vector representations of words. These vectors capture information about the meaning of the word based on the surrounding words. The word2vec algorithm estimates these representations by modeling text in a large corpus. Once trained, such a model can detect synonymous words or suggest additional words for a partial sentence. Word2vec was developed by Tomáš Mikolov, Kai Chen, Greg Corrado, Ilya Sutskever and Jeff Dean at Google, and published in 2013. Word2vec represents a word as a high-dimension vector of numbers which capture relationships between words. In particular, words which appear in similar contexts are mapped to vectors which are nearby as measured by cosine similarity. This indicates the level of semantic similarity between the words, so for example the vectors for walk and ran are nearby, as are those for "but" and "however", and "Berlin" and "Germany". == Approach == Word2vec is a group of related models that are used to produce word embeddings. These models are shallow, two-layer neural networks that are trained to reconstruct linguistic contexts of words. Word2vec takes as its input a large corpus of text and produces a mapping of the set of words to a vector space, typically of several hundred dimensions, with each unique word in the corpus being assigned a vector in the space. Word2vec can use either of two model architectures to produce these distributed representations of words: continuous bag of words (CBOW) or continuously sliding skip-gram. In both architectures, word2vec considers both individual words and a sliding context window as it iterates over the corpus. The CBOW can be viewed as a 'fill in the blank' task, where the word embedding represents the way the word influences the relative probabilities of other words in the context window. Words which are semantically similar should influence these probabilities in similar ways, because semantically similar words should be used in similar contexts. The order of context words does not influence prediction (bag of words assumption). In the continuous skip-gram architecture, the model uses the current word to predict the surrounding window of context words. The skip-gram architecture weighs nearby context words more heavily than more distant context words. According to the authors' note, CBOW is faster while skip-gram does a better job for infrequent words. After the model is trained, the learned word embeddings are positioned in the vector space such that words that share common contexts in the corpus — that is, words that are semantically and syntactically similar — are located close to one another in the space. More dissimilar words are located farther from one another in the space. == Mathematical details == This section is based on expositions. A corpus is a sequence of words.     Prefrontal cortex basal ganglia working memory (PBWM) is an algorithm that models working memory in the prefrontal cortex and the basal ganglia. It can be compared to long short-term memory (LSTM) in functionality, but is more biologically explainable. It uses the primary value learned value model to train prefrontal cortex working-memory updating system, based on the biology of the prefrontal cortex and basal ganglia. It is used as part of the Leabra framework and was implemented in Emergent in 2019. == Abstract == The prefrontal cortex has long been thought to subserve both working memory (the holding of information online for processing) and "executive" functions (deciding how to manipulate working memory and perform processing). Although many computational models of working memory have been developed, the mechanistic basis of executive function remains elusive. PBWM is a computational model of the prefrontal cortex to control both itself and other brain areas in a strategic, task-appropriate manner. These learning mechanisms are based on subcortical structures in the midbrain, basal ganglia and amygdala, which together form an actor/critic architecture. The critic system learns which prefrontal representations are task-relevant and trains the actor, which in turn provides a dynamic gating mechanism for controlling working memory updating. Computationally, the learning mechanism is designed to simultaneously solve the temporal and structural credit assignment problems. The model's performance compares favorably with standard backpropagation-based temporal learning mechanisms on the challenging 1-2-AX working memory task, and other benchmark working memory tasks. == Model == First, there are multiple separate stripes (groups of units) in the prefrontal cortex and striatum layers. Each stripe can be independently updated, such that this system can remember several different things at the same time, each with a different "updating policy" of when memories are updated and maintained. The active maintenance of the memory is in prefrontal cortex (PFC), and the updating signals (and updating policy more generally) come from the striatum units (a subset of basal ganglia units). PVLV provides reinforcement learning signals to train up the dynamic gating system in the basal ganglia. === Sensory input and motor output === The sensory input is connected to the posterior cortex which is connected to the motor output. The sensory input is also linked to the PVLV system. === Posterior cortex === The posterior cortex form the hidden layers of the input/output mapping. The PFC is connected with the posterior cortex to contextualize this input/output mapping. === PFC === The PFC (for output gating) has a localist one-to-one representation of the input units for every stripe. Thus, you can look at these PFC representations and see directly what the network is maintaining. The PFC maintains the working memory needed to perform the task. === Striatum === This is the dynamic gating system representing the striatum units of the basal ganglia. Every even-index unit within a stripe represents "Go", while the odd-index units represent "NoGo." The Go units cause updating of the PFC, while the NoGo units cause the PFC to maintain its existing memory representation. There are groups of units for every stripe. In the PBWM model in Emergent, the matrices represent the striatum. === PVLV === All of these layers are part of PVLV system. The PVLV system controls the dopaminergic modulation of the basal ganglia (BG). Thus, BG/PVLV form an actor-critic architecture where the PVLV system learns when to update. ==== SNrThal ==== SNrThal represents the substantia nigra pars reticulata (SNr) and the associated area of the thalamus, which produce a competition among the Go/NoGo units within a given stripe and mediates competition using k-winners-take-all dynamics. These templates use fixed symbols (e.g., `0` or `1`) for specific positions and a wildcard or "don't care" symbol (often `#` or ``) for others. The defining length of a schema, denoted as L(H), measures the distance between the outermost fixed positions in the template. According to the Schema theorem, a schema with a shorter defining length is less likely to be disrupted by the genetic operator of crossover. As a result, short schemata are considered more robust and are more likely to be propagated to the next generation.     Case-based reasoning

    Case-based reasoning (CBR), broadly construed, is the process of solving new problems based on the solutions of similar past problems. In everyday life, an auto mechanic who fixes an engine by recalling another car that exhibited similar symptoms is using case-based reasoning. A lawyer who advocates a particular outcome in a trial based on legal precedents or a judge who creates case law is using case-based reasoning. So, too, an engineer copying working elements of nature (practicing biomimicry) is treating nature as a database of solutions to problems. Case-based reasoning is a prominent type of analogy solution making. It has been argued that case-based reasoning is not only a powerful method for computer reasoning, but also a pervasive behavior in everyday human problem solving; or, more radically, that all reasoning is based on past cases personally experienced. This view is related to prototype theory, which is most deeply explored in cognitive science. == Process == Case-based reasoning has been formalized for purposes of computer reasoning as a four-step process: Retrieve: Given a target problem, retrieve cases relevant to solving it from memory. A case consists of a problem, its solution, and, typically, annotations about how the solution was derived. For example, suppose Fred wants to prepare blueberry pancakes. Being a novice cook, the most relevant experience he can recall is one in which he successfully made plain pancakes. The procedure he followed for making the plain pancakes, together with justifications for decisions made along the way, constitutes Fred's retrieved case. Reuse: Map the solution from the previous case to the target problem. This may involve adapting the solution as needed to fit the new situation. In the pancake example, Fred must adapt his retrieved solution to include the addition of blueberries. Revise: Having mapped the previous solution to the target situation, test the new solution in the real world (or a simulation) and, if necessary, revise. Suppose Fred adapted his pancake solution by adding blueberries to the batter. After mixing, he discovers that the batter has turned blue – an undesired effect. This suggests the following revision: delay the addition of blueberries until after the batter has been ladled into the pan. Retain: After the solution has been successfully adapted to the target problem, store the resulting experience as a new case in memory. Fred, accordingly, records his new-found procedure for making blueberry pancakes, thereby enriching his set of stored experiences, and better preparing him for future pancake-making demands. == Comparison to other methods == At first glance, CBR may seem similar to the rule induction algorithms of machine learning. Like a rule-induction algorithm, CBR starts with a set of cases or training examples; it forms generalizations of these examples, albeit implicit ones, by identifying commonalities between a retrieved case and the target problem. If for instance a procedure for plain pancakes is mapped to blueberry pancakes, a decision is made to use the same basic batter and frying method, thus implicitly generalizing the set of situations under which the batter and frying method can be used. The key difference, however, between the implicit generalization in CBR and the generalization in rule induction lies in when the generalization is made. A rule-induction algorithm draws its generalizations from a set of training examples before the target problem is even known; that is, it performs eager generalization. For instance, if a rule-induction algorithm were given recipes for plain pancakes, Dutch apple pancakes, and banana pancakes as its training examples, it would have to derive, at training time, a set of general rules for making all types of pancakes. It would not be until testing time that it would be given, say, the task of cooking blueberry pancakes. The difficulty for the rule-induction algorithm is in anticipating the different directions in which it should attempt to generalize its training examples. This is in contrast to CBR, which delays (implicit) generalization of its cases until testing time – a strategy of lazy generalization. In the pancake example, CBR has already been given the target problem of cooking blueberry pancakes; thus it can generalize its cases exactly as needed to cover this situation. CBR therefore tends to be a good approach for rich, complex domains in which there are myriad ways to generalize a case. In law, there is often explicit delegation of CBR to courts, recognizing the limits of rule based reasons: limiting delay, limited knowledge of future context, limit of negotiated agreement, etc. While CBR in law and cognitively inspired CBR have long been associated, the former is more clearly an interpolation of rule based reasoning, and judgment, while the latter is more closely tied to recall and process adaptation. The difference is clear in their attitude toward error and appellate review. Another name for case-based reasoning in problem solving is symptomatic strategies. It does require à priori domain knowledge that is gleaned from past experience which established connections between symptoms and causes. This knowledge is referred to as shallow, compiled, evidential, history-based as well as case-based knowledge. This is the strategy most associated with diagnosis by experts. Diagnosis of a problem transpires as a rapid recognition process in which symptoms evoke appropriate situation categories. An expert knows the cause by virtue of having previously encountered similar cases. Case-based reasoning is the most powerful strategy, and that used most commonly. However, the strategy won't work independently with truly novel problems, or where deeper understanding of whatever is taking place is sought. An alternative approach to problem solving is the topographic strategy which falls into the category of deep reasoning. With deep reasoning, in-depth knowledge of a system is used. Topography in this context means a description or an analysis of a structured entity, showing the relations among its elements. Also known as reasoning from first principles, deep reasoning is applied to novel faults when experience-based approaches aren't viable. The topographic strategy is therefore linked to à priori domain knowledge that is developed from a more a fundamental understanding of a system, possibly using first-principles knowledge. Such knowledge is referred to as deep, causal or model-based knowledge. Hoc and Carlier noted that symptomatic approaches may need to be supported by topographic approaches because symptoms can be defined in diverse terms. The converse is also true – shallow reasoning can be used abductively to generate causal hypotheses, and deductively to evaluate those hypotheses, in a topographical search. == Criticism == Critics of CBR argue that it is an approach that accepts anecdotal evidence as its main operating principle. Without statistically relevant data for backing and implicit generalization, there is no guarantee that the generalization is correct. However, all inductive reasoning where data is too scarce for statistical relevance is inherently based on anecdotal evidence. == History == CBR traces its roots to the work of Roger Schank and his students at Yale University in the early 1980s. Schank's model of dynamic memory was the basis for the earliest CBR systems: Janet Kolodner's CYRUS and Michael Lebowitz's IPP. Other schools of CBR and closely allied fields emerged in the 1980s, which directed at topics such as legal reasoning, memory-based reasoning (a way of reasoning from examples on massively parallel machines), and combinations of CBR with other reasoning methods. In the 1990s, interest in CBR grew internationally, as evidenced by the establishment of an International Conference on Case-Based Reasoning in 1995, as well as European, German, British, Italian, and other CBR workshops. CBR technology has resulted in the deployment of a number of successful systems, the earliest being Lockheed's CLAVIER, a system for laying out composite parts to be baked in an industrial convection oven. CBR has been used extensively in applications such as the Compaq SMART system and has found a major application area in the health sciences, as well as in structural safety management. There is recent work that develops CBR within a statistical framework and formalizes case-based inference as a specific type of probabilistic inference. Thus, it becomes possible to produce case-based predictions equipped with a certain level of confidence. One description of the difference between CBR and induction from instances is that statistical inference aims to find what tends to make cases similar while CBR aims to encode what suffices to claim similarly.

    In statistics and, in particular, in the fitting of linear or logistic regression models, the elastic net is a regularized regression method that linearly combines the L1 and L2 penalties of the lasso and ridge methods. Nevertheless, elastic net regularization is typically more accurate than both methods with regard to reconstruction. == Specification == The elastic net method overcomes the limitations of the LASSO (least absolute shrinkage and selection operator) method which uses a penalty function based on ‖ β ‖ 1 = ∑ j = 1 p | β j | . {\displaystyle \|\beta \|_{1}=\textstyle \sum _{j=1}^{p}|\beta _{j}|.} Use of this penalty function has several limitations. For example, in the "large p, small n" case (high-dimensional data with few examples), the LASSO selects at most n variables before it saturates. Also if there is a group of highly correlated variables, then the LASSO tends to select one variable from a group and ignore the others. To overcome these limitations, the elastic net adds a quadratic part ( ‖ β ‖ 2 {\displaystyle \|\beta \|^{2}} ) to the penalty, which when used alone is ridge regression (known also as Tikhonov regularization). The elastic net method includes the LASSO and ridge regression: in other words, each of them is a special case where λ 1 = λ , λ 2 = 0 {\displaystyle \lambda _{1}=\lambda ,\lambda _{2}=0} or λ 1 = 0 , λ 2 = λ {\displaystyle \lambda _{1}=0,\lambda _{2}=\lambda } . Meanwhile, the naive version of elastic net method finds an estimator in a two-stage procedure : first for each fixed λ 2 {\displaystyle \lambda _{2}} it finds the ridge regression coefficients, and then does a LASSO type shrinkage. This kind of estimation incurs a double amount of shrinkage, which leads to increased bias and poor predictions. To improve the prediction performance, sometimes the coefficients of the naive version of elastic net is rescaled by multiplying the estimated coefficients by ( 1 + λ 2 ) {\displaystyle (1+\lambda _{2})} . Examples of where the elastic net method has been applied are: Support vector machine Metric learning Portfolio optimization Cancer prognosis == Reduction to support vector machine == It was proven in 2014 that the elastic net can be reduced to the linear support vector machine. A similar reduction was previously proven for the LASSO in 2014. The authors showed that for every instance of the elastic net, an artificial binary classification problem can be constructed such that the hyper-plane solution of a linear support vector machine (SVM) is identical to the solution β {\displaystyle \beta } (after re-scaling). The reduction immediately enables the use of highly optimized SVM solvers for elastic net problems. It also enables the use of GPU acceleration, which is often already used for large-scale SVM solvers. JMP Pro 11 includes elastic net regularization, using the Generalized Regression personality with Fit Model. "pensim: Simulation of high-dimensional data and parallelized repeated penalized regression" implements an alternate, parallelised "2D" tuning method of the ℓ parameters, a method claimed to result in improved prediction accuracy. scikit-learn includes linear regression and logistic regression with elastic net regularization. SVEN, a Matlab implementation of Support Vector Elastic Net. This solver reduces the Elastic Net problem to an instance of SVM binary classification and uses a Matlab SVM solver to find the solution. Because SVM is easily parallelizable, the code can be faster than Glmnet on modern hardware. SpaSM, a Matlab implementation of sparse regression, classification and principal component analysis, including elastic net regularized regression.     Structured k-nearest neighbours (SkNN) is a machine learning algorithm that generalizes k-nearest neighbors (k-NN). k-NN supports binary classification, multiclass classification, and regression, whereas SkNN allows training of a classifier for general structured output. For instance, a data sample might be a natural language sentence, and the output could be an annotated parse tree. Training a classifier consists of showing many instances of ground truth sample-output pairs. After training, the SkNN model is able to predict the corresponding output for new, unseen sample instances; that is, given a natural language sentence, the classifier can produce the most likely parse tree. == Training == As a training set, SkNN accepts sequences of elements with class labels. The type of element does not matter; the only requirement is a defined metric function that gives a distance between each pair of elements of a set. SkNN is based on idea of creating a graph, with each node representing a class label. There is an edge between a pair of nodes if there is a sequence of two elements in the training set with corresponding classes. The first step of SkNN training is the construction of such a graph from training sequences. There are two special nodes in the graph corresponding to sentence beginnings and ends: if a sequence starts with class C, the edge between node START and node C should be created. Like regular k-NN, the second part of SkNN training consists of storing the elements of a training sequence in a certain way. Each element of the training sequences is stored in the node related to the class of the previous element in the sequence. Every first element is stored in the START node. == Inference == Labelling input sequences by SkNN consists of finding the sequence of transitions in the graph, starting from node START. Each transition corresponds to a single element of the input sequence. As a result, the label of each element is determined as the target node label of the transition. The cost of the path is defined as the sum of all transitions, with the cost of transition from node A to node B being the distance from the current input sequence element to the nearest element of class B, stored in node A. Determining an optimal path may be performed using a modified Viterbi algorithm (where the sum of the distances is minimized, unlike the original algorithm which maximizes the product of probabilities).
